So my client wants me to move his web page... And that virtual server supports only InnoDB database... Would JoJo run on it? Does it support only clean MySQL 4.1+ ?
It should be possible. We are generally running sites off a mixture of table types.
The only issue I can think of immediately would be that InnoDB doesn't support fulltext indexes so the search plugin would definitely break.
I'm guessing a bunch of other plugins will hang up on install too when they try and make fulltext indexes on fields. That only happens on initial install though, so if you are just transferring an existing database that you've already converted, it should be OK.
